Is there a built-in way or plugin I can use to Render my scene as .MOV or PNG Sequence with Transparent?
I would like to render ONLY the characters without manually do a fake greenscreen (background scene) chromakey so it will be much easier and better quality to import to other edit...

This is a sequenced animation made using the Timeline plugin. It's become a quite powerful way to make keyframed animations. Here's a sample of what it can do.
